Whilst recently altering the boiler flow and return to accommodate an underfloor heating manifold I de-soldered some joints and found that there were areas were the solder had not fully run. They were always on the top side of a horizontal joint and although they had not leaked as they were less than a third of the joint depth and at the back of the joint I am wondering if I am doing something wrong?
I always thoroughly clean pipe and socket, use la-co flux and lead solder for CH pipes.

Any advice?

Sounds like you have simply tried to make the joint neat rather than dripping which is good aslong as it doesn't leak. If your worried for future just use a touch more flux/solder. I was always taught make sure its neat if on show and make sure it will deinately not leak if hidden (dont go mental though)

you just need to ensure you apply heat to all sides of the pipe, and using old fittings and pipe can always cause minor problems, ensure as much water is out of the pipe too.
