How old is the block of flats? What makes you think you have a separate riser? That should mean less noise from neighbours and exact point of connection below is not likely to make much difference.

Does the boiler make a gurgling noise while it's running? If so, condensate water may be backing up into it and it would be wise to get an engineer to check. Eventually the boiler should go off.

The "E" after Modena 80 means that the ignition is electronic so it doesn't have a pilot light. (Even if it did and the pilot light blew out you would have to relight it before it would light the burner again).
How long have you had the boiler? Have you seen it work on windy days...
Well BobbyJoe we are not dermatologists! The only thing I can think of is chlorine which is commonly added to mains water - if there is a large amount (eg early in the morning) you can often smell it at the kitchen tap. But I can't see how it would be anything to do with the work as it is...

Were the water tanks in the roofspace above you? Presumably one of the 5 flats is your neighbour on the top floor? So there is likely to be pipework up there even if only the top floor flats had tanks up there.
