Hi,

I have a shower cubicle which has what looks like a silicone border (marked in black in photo A) that separates the tiles from the shower pan.

This is wearing out and is starting to get gaps in it.

I bought a basic silicone sealant, but I am not sure if this is the right tool for the job? The current silicone border is approx 2cm in height and 50mm depth - see photo B - and it has a very spongey feel to it. I am not sure if a new silicone sealer is the right thing to put in.

If so, would I just rip this border out and use the silicone sealant around the base?

What you have there is normal (bog standard) silicone sealant.
What may have happened: the tiler hasn't taken the tiles all the way down to the shower pan height or, an older higher shower pan was originally there.
Hence the 2 cm height differential.
If you do not have the correct silicone shapers, one could use the back of a table spoon or tea spoon to profile the correct height:spitting on the back of the aforementioned spoons helps to produce a nice non stick finish.
Use Gorilla wipes to clean up, best thing since sliced bread, but do not try sliced bread to clear silicone up.
