So I am 16 and do an NVQ level 2 course 3 days a week. Lets say I pass this course with all tests and all practical completed in June.

What do I do after June? I always thought that I had to get an apparenticship & do NVQ level 3 plumbing but people have been saying that I need to get a full time job after this course.

So what do I need to do after this course?

If you can get an apprenticeship, then great. Otherwise try and get a job which will give you the experience you need, ideally where there may be opportunity to work part time and pursue level 3 or advanced qualification in other related discipline (eg air conditioning systems, fire sprinkler protection etc).

To get your Level 2 I presume you are working part time with a plumber and getting to do the standard tasks (maintenance tasks, simple installs, cutting wall chases etc) Overall what you need is to gain much more workplace experience. Once you start working on tricky jobs you will find that stuff done in the workshop, college or on new builds is quite different.
