Is this possible?

Do you just wire up the boiler as per the S-Plan Wiring Diagram, and wire the boiler switched live from both controllers?

Do i need a bypass valve? How is this controlled....don't the boiler pumps stop when the valves close?

It is possible and quite easily done but why would you want to do this?

2 seperate HW cyls?
4 motorised valves?

You probably won't need the 2 pumps

Wire as a Std S plan with another programmer, cyl and room stat switching the other pair of valves.
